I would have to go with the theaters. Those seem to be the most cushioned seats in WDW. All of the attractions seem to have more durable materials which take away from the comfort level.
I will say that the newer buses are also quite comfortable... if you have a seat.

I know I'm not as familiar with the WDW attractions as most of my fellow Subbers and it's been 7 years since I've been there so I honestly cannot remember what I would consider to be the most comfy seats (other than theatres). But since we have Soarin' at DL, and I have never been uncomfortable on that ride, that's my pick. (I love being able to dangle my feet too!)

Soarin` is good for sure...
CoP is good--usually it's slow enough that you can usually stretch out and get comfortable.
I agree with some other sub-bers, TTA is nice when it's just you and you can put your feet up!
Almost any of the theater seats are comfy after walking around all day
I'm a little taller, so I find Doombuggys uncomfortable--it's like I have to tilt my head or something.
I sure could name a few that are NOT comfy!

I would say Carousel of Progress, and if that doesn't count as a "ride", I'd say maybe The Seas with Nemo or the backseat of one of the boat rides (like POTC - there's more legroom in the back).
Absolute worst IMO is Ellen's Energy Adventure, the backs of those cars do not feel good - maybe its to limit the # of people napping on that ride? Also Spaceship Earth is never too comfy

DW had a broken seat in The American Adventure...so I switched seats with her and I sat in the broken one. She then proceeded to fall asleep...so she must have been in a very comfortable seat!
It has to be Soarin' for the most comfortable ride since it kind of molds to you and you are buckled in instead of a lap bar or anything.

I've actually always found SSE to be more uncomfortable than Ellen's Energy Adventure but part of that is due to bumps in the track. My gut reaction was to say Soarin' but that's only because the ride is just short enough to allow for you to dangle your legs and have it not become uncomfortable. If the ride was longer I feel like I'd want a little support. I'm actually going to say either Tower of Terror or Living with the Land as both seats are fairly comfortable and (since they've removed the lap bars on ToT) all the seats on both have fairly ample leg room.
